Tough one. Wish I could help, but I find that it's hard to break individual songs from their respective albums. In other words, Buechner's, Bibleland and Doppelganger tend not to mix together well (for me).
I go with album moods.

I have a hard enough time trying to put the albums in my favorite order, much less the songs.
Here's my current thinking on their main original releases:
Darn Floor Big Bite
Mr. Buechner's Dream
Songs of the Heart / WEWH Bookset
Bibleland
Motorcycle
Kalhoun
Doppelganger
Alarma
Horrendous Disc
Shotgun Angel
Daniel Amos
Vox Humana
Fearful Symmetry

For me just about everything after shotgun angel was so much noise. I've been unable to return my discs. My favourite song was "Meal" except for the sound effects.

I'm with Dunphy. I'd rather pick my twenty favorite DA albums.

I can't really do this either. I'd have to do it in terms of best songs from the variouis albums, but said albums tend to be very even in quality, whether that quality be good (most of their albums) or bad (their self-titled debut).
There is only one album I can pick one definite "best" song from: "Shadow Catcher" from FEARFUL SYMMETRY. Why is that song not on anyone's list? (Note that FS songs are missing entirely from 2 of the 3 lists actually given so far.)

I can't split the "Alarma Chronicles". Has to be taken in concept.
Besides, I'm getting grey and stooped waiting for the movie....
